It's best to wait until your Linux distro offers updates. It's basically never a good idea to overwrite files that have been placed by your package manager.

the installation files are all over the place one's system, the patch includes files for all os'es. which files do i need to replace/add from the patch file?

Well most linux distros CHANGE the file layout for Nexuiz and the official patches ARE NOT intended for those linux distros but just the official Nexuiz files. So its a bit unfair to say Nexuiz is unfriendly while the others change things :).
But Savage is right, its not a good idea to replace stuff that your package manager created so i think if you want to be uptodate just download the full nexuiz zip file and use that one. /usr/local/games is a good place.. just create links for the two linux scripts in /usr/local/bin so that those are in the PATH..

I dunno why, but I never liked how some games are split into 3-4 different directories in linux. And I never install it form apt, I always dl the new zip or the patch.
