With clean installation of Nexuiz, I meant get Nexuiz2.5.1.zip, decompress it, put your map in data folder and run it. No other maps, neither other pk3s of any kind. In this situation u'll get those errors in the console (scrolling it up).
What did u do? U tested it in this situation but u didn't notice the errors?
Hmm about testing maps on the box you develop. Afaict you need to do two things on linux.
1. Use a clean install of nexuiz
2. Make sure you use a clean ~/.nexuiz
For the second point i always keep a clean copy around and then i move my normal .nexuiz out of the way and move the clean one to .nexuiz..
For me this is quite unsatisfactory

Is there a way to streamline that? E.g. tell nexuiz to use a different .nexuiz folder for personal data?
