They just use different methods to access the hardware.. to be honest i do not know why both are released but the most plausible explaination is that if one fails the other one might work
But as Nexuiz 1.5 only ships the sdl version for mac and linux i would like to hear someone tell why we still ship both versions only for windows..
Maybe because its very easy to compile the missing version on linux and mac.
Nexuiz does ship with natives (glx) for linux. It does not for mac because the native mac support (agl) hasn't been finalized yet as I understand it.
Why include both? For the fact that has already been mentioned, for some people one will work better than the other, but its never a constant. DarkPlaces itself it software designed to work with specific hardware technologies, so its native support may be limited. SDL is a very nice and versitale tool made to be compatible with as much hardware (and Operating Systems) as possible.
It has been argued to go SDL-only, which may not be a terrible thing, but native support has been kept up for those 'just in case' scenarios.
