I noticed a blue player switching his colour to red during a match, so I disconnected and took the following demo:

Thats not really a hack, he is switching through the fullbrightskins. Those were made for the Nexus model and contain just one color per skin. Those can't be choosen in the menu and i guess we never thought someone would use them for such annoying things. Not sure if there is much we can do. Sure the server can check for the skin used by the client and overwrite it with something else but this would be an ugly hack in my eyes..

Well, I really dont consider that "annoying". Its more a funny effect that is used by the peacebrothers clan sometimes, certainly not in a sense of cheating, as it doesnt give you any advantages.

I am a little bit confused here - are we saying that it is ok when (for instance) a blue defender switches to a red skin (whilst still remaining on the blue team)?

The demo I took was a "cycling" effect, although previously it was simply a BLUE defender using a red skin - and the advantage from this was simply huge, as an extra half second working out that that bright red guy was in fact on the blue team was plenty of time to get fragged,

Hehe no problem, you are not the first to discover this either but it will be fixed with the next patch and i have not heard about anyone doing bad things with it so far..
